When those keys are in your inventory, you'll be able to unlock the doors and fight the boss inside. When it's used, it disappears from your inventory and you won't be allowed to go back inside the room after you defeat the boss, unless you have another key.
Those chests you're talking about, was it called an "Obsidian Chest"? If so, that's part of a task in late-Dragonspyre. If not, those are second chance chests where you can throw in crowns for a chance in getting more drops.
You can either purchase them from packs (there are several you can get them from, check on the wiki), or you can farm certain bosses for them (again, check on the wiki).
